Skoltech invites MSc students to apply for program in Biomedical Science and Technology

Skoltech M.Sc. fellowship program in Biomedical Science and Technology begins August 2015. Applications are due on or before June 1, 2015 (international students) or June 15, 2015 (Russian citizens).

We are looking for up to 15 highly motivated individuals who have obtained a BSc by the time of enrolment. Our broad English-language curriculum includes lectures and seminars in the life sciences and extensive hands-on training in brand new molecular biology and bioinformatics teaching laboratories.
In the first year we offer a curriculum of advanced lecture courses and seminars while students identify their research topics. What: Mouse models of cancer: cells-of-origin of small cell and non-small cell lung cancer.

Abstract: Small cell lung cancer (SCLC) is one of the most lethal human malignancies, due to its high metastatic potential and chemo-resistance upon relapse. Using the Rbf/f;p53f/f mouse model for SCLC, we found that the tumors are often composed of phenotypically different cells, characterized by mesenchymal and neuroendocrine markers. These cells often share a common origin. Crosstalk between these cells can endow the neuroendocrine component with metastatic capacity, illustrating the potential relevance of tumor cell heterogeneity in dictating functional tumor properties. Also specific genetic lesions appear to be associated with metastatic potential. Interestingly, the two cell types can also interconvert raising the question of their cell-of-origin. To investigate this in more detail, we inactivated Trp53 and Rb1 in distinct cell types in the adult lung by targeting Cre-recombinase expression to Clara, neuroendocrine, and alveolar type II cells using adenoviral vectors. We could show that neuroendocrine cells serve as the predominant although not the exclusive cell of origin of SCLC.

In contrast, mutant Kras-driven adenocarcinomas (one of the NSCLC subtypes) originates primarily from alveolar type II cells. However, in LSL-mutant-Kras;p53flox/flox mice also other cell types gave effectively rise to adenomas and adenocarcinomas. Our data indicate that both cell type specific features and the nature of the oncogenic lesion(s) are critical factors in determining the tumor initiating capacity of lung (progenitor) cells. Furthermore, the cell-of-origin appears to influence the properties of the resulting tumors.

This workshop introduces models to predict the spread of invasive pests and diseases that have been developed and tested over three years through the collaboration of pathologists, entomologists and mathematical modellers in ISEFOR*. Model developers will demonstrate and explain the structure of the models: inputs, outputs and rules. You will have time for discussion about assumptions and describe your first impressions of the predictive facility of the models. You will work with the models, get to know them and derive your own output. The 8-hour workshop is programmed over two days to allow informal time for you to discuss model predictions and your needs with ISEFOR researchers and colleagues.

Modelling invasive pests & disease in European forests Workshop 19th-20th Feb 2014

Cellular automaton (CA) modelling

The workshop presents models developed by Prof Timo Pukkala and Timo Möykkynen at the

University of Eastern Finland. These are cellular automata models (CA), used commonly to simulate

the spread of forest fires and city expansion. CA models are cell-based with temporal and spatial

aspects. Every cell has a discrete state that depends on the states of neighbouring cells. States are

updated in discrete time steps according to fixed rules.

Selection of pests and diseases in ISEFOR

The disease-causing species that are modelled in ISEFOR were selected because: they are invasive; cause serious damage; environmental requirements are known; occurrence maps of host species are available; show a range of spread mechanisms; they permit different CA model variants and each can be used for other species with similar spread mechanisms. Model inputs, rules and parameters

Knowledge of pest and pathogen spread, host species cover, entry points and climatic variables are incorporated in the models via inputs and rules and determine cell states and transitions.

Model outputs

Model outputs include raster maps of forests, infected trees per cell, years of infection, probability of infection; area and percentage of infected cells; temporal development of infection.

He received his Master, Ph.D., and D.Sc. degrees in molecular biology from the Lomonosov Moscow State University. From 1990 to 1992, he has been a Visiting Investigator at the Public Health Research Institute, New York. In 1997, he was elected Corresponding Member of the Russian Academy of Sciences. He invented the method of molecular colonies in collaboration with his wife Helena V. Chetverina in late eighties.

What: Early and reliable diagnosis of deadly diseases with molecular colonies

Abstract: Many deadly diseases, such as AIDS, cancer, and tuberculosis, are accompanied by the appearance in the patient’s body of particular nucleic acid (DNA or RNA) molecules that can serve as molecular diagnostic markers. The earlier a marker is revealed, the higher are the patient’s chances for survival and the easier can the disease be prevented from spreading. Detecting small amounts of DNA or RNA molecules is only possible after amplifying them, usually by PCR (polymerase chain reaction). However, due to limited amplification specificity, the sensitivity of even the most advanced assays is still insufficient for timely diagnosis, with the rate of false-positive and false-negative results being too high.
The problem can be overcome by carrying out the amplification reaction in a gel film, rather than in a test tube. In this format, the amplification products become entrapped in the gel matrix and accumulate around the progenitor molecule, resulting in a 2-D pattern of molecular colonies. Each colony comprises a molecular clone, the progeny of a single starting DNA or RNA template. This provides for the detection, enumeration, and analysis of single molecules present in the analyzed sample. The molecular colony format eliminates the competition from concurrently amplifying non-target nucleic acids and makes the assay digital, as the signal from a colony only needs to be detected without measuring its intensity. This greatly increases the reliability of diagnostics and permits the titer of a molecular marker to be directly determined by counting the number of specific colonies.

The Executive Committee of FEBS has awarded the FEBS Congress for 2013 to the Russian Biochemical Society. It will be located in St. Petersburg, July 6th – 11th 2013 under the Congress Presidency of Professor Vladimir Skulachev with Professor Sir Richard Roberts as Chairman of the International Advisory Board.

The Congress Theme is “Mechanisms in Biology” and we are seeking to build a powerful and diverse program to support this key theme. 1000 genomes on Amazon's cloud

The world's largest data set on human genetic variation, the 1000 Genomes Project, is now available for free through Amazon Web Services. The arrangement with Amazon, spearheaded through the US National Institutes of Health, makes data from sequencing the genomes of more than 1,700 people accessible through Amazon's cloud. Any scientist with an internet connection will be able to access all 200 terabytes of the data set in the cloud, avoiding the need to acquire additional bandwidth or data storage capacity. “It's a very large amount of data,” says William Spooner, chief technology officer at Cambridge, UK–based Eagle Genomics, which provides bioinformatics services for mining genomics data.

START A CAREER IN HIV RESEARCH:
THE INTERNATIONAL AIDS SOCIETY TOGETHER WITH THE U.S. NATIONAL INSTITUTES OF HEALTH,
AND THE CENTERS FOR AIDS RESEARCH INVITES EARLY-STAGE INVESTIGATORS TO APPLY FOR AN HIV RESEARCH GRANT

The International AIDS Society (IAS), in partnership with the U.S. National Institutes of Health (NIH) and the NIH-supported Centers for AIDS Research (CFAR), launched a new round of the joint research grant programme, Creative and Novel Ideas in HIV Research (CNIHR).

The CNIHR programme supports projects intended to advance the scientific understanding of HIV by exploring new approaches to pressing scientific questions on such issues as the long-term survival of individuals with HIV infection, mechanisms behind establishment of viral reservoirs, new approaches for the prevention of HIV transmission, and innovative models of health care delivery. It is designed to promote innovative research and new ideas from early-stage investigators whose primary focus has previously been in fields of scientific inquiry other than HIV/AIDS. It aims at recruiting and training tomorrow’s leading HIV researchers from across many areas of science, whose work will benefit not only HIV, but other fields of research as well.

The first step of the competitive application process is open on the CNIHR website (www.cnihr.org) and will close on 17 October 2011. Applicants will be asked to complete a two-step process to assess the quality of their research projects. Awardees will be selected by mid-April 2012.

Successful applicants will be invited to the XIX International AIDS Conference (AIDS 2012), in Washington D.C. 22-27 July 2012, where they will be officially awarded. They will also have the opportunity to attend an HIV orientation seminar with leading experts and take part in a networking session during the conference.

In the era of Plant Genomics the amount of DNA information of crops has increased enormously. As a consequence, more effective and reliable phenotyping data has become the bottleneck for modern genetic crop improvement. Therefore Plant Phenotyping has become a major field of research in plant breeding.

In order to meet the challenges of this very new and promising field of research new technologies such as greenhouse automation and plant imaging systems are needed.

The PhenoDays 2011 International Symposium exactly addresses the Phenotyping bottleneck by providing stimulating talks from internationally renowned keynote speakers from the seed industry, breeding institutes and academic breeding groups working in the Plant Phenotyping research area.

This will surely be a great opportunity for the researchers from all over the world to meet and exchange their ideas, approaches and results in Plant Phenotyping research.

Besides the interesting scientific presentations the PhenoDays will also offer the opportunity to participate in practical workshops at one of the biggest Plant Phenotyping Research Facilities in Europe: The PhenoFab in Wageningen only 10 min. from the conference venue Hof van Wageningen.
